Avoiding Libya, and surface to air missiles. Not sure if the no fly zone is still being enforced too.

For that particular route, this is probably the case, but it is possible to have dogleg routes to fit into established "airways" which are defined corridors in the air to funnel traffic safely.

This, for a long time now. I went to Germany I think 4 years ago now and the pilot informed us we would be making some turns as we approached Libya just to be safe and not to worry about why we were going off-course

A few years ago when Qatar and Saudi were at odds, Saudi closed its airspace to Qatar airways.

They had to fly around the Arabian peninsula to get to there destinations.

I always thought that above a certain height its considered international airspace

Not so. If you have a look at the above picture you will see that for example the FAR 29 is restricted from ground level to unlimited hight.

For the FAR 29 it's because it's over De Brug were shooting takes place.

You have to obtain overflight clearance for every state that you cross. Some are more expensive than others, so that would influence your route, too.
You may also not get those clearance approved by that particular government. For example, during the apartheid governments time, SAA had to fly around Africa to go to Europe.

Is it not a distortion due to the map being a Mercator projection?

Our maps exaggerate land mass sizes in the North while diminishing country sizes near the Equator. Remember, the world is a sphere and our maps are flat

I used to fly the route Windhoek - Frankfurt for Air Namibia.
    We did avoid Libyan airspace.
In general, one can not always fly in a straight line from point of departure to destination as one has to follow airways.

    Fly over fees.
Similar to landing fees, every country can charge this levy because they offer air traffic guidance (when you fly into their controlled airspace, their is a person who tracks your plane, and ensure you are clear of other air traffic)
Then there is also political reasons, like these planes avoiding Syria and Ukraine

With some dodgy countries no height is too high as long as a missile can reach I guess

I think this is a very valid suggestion.

Agree, some long routes fly the great circle to compensate.

They also have to fly at certain flight levels going east and others going west. Trying to remember if it is even levels going east and odd going west or the other way round.

Over certain areas there is insane traffice so routing is very important.

In the old days SAA was not allowed over certain countries, so a fuel stop was needed at Il de sol, I think it was called.
