You are correct in that when the ABS system is working you should definitely NOT apply cadence braking, in your situation the ABS did not work so cadence braking was the next step to take.

done properly there is no reason why such a conversion will not be as (or more) reliable than the original engine. In a proper conversion the space, engine mounts, cooling capacity, wiring etc etc...
weight of the rotating assembly has no bearing on the torque the engine produces. Energy is stored in rotating assembly so will affect how the power is delivered by smoothing out the power pulses...
replace conrod length with piston stroke and you are spot on. Stroke is governed by crank throw as explained above
